I have publications in different types in pagesetter, is there a benefit to having them in seperate folders on the folder module?

Depends. The folder is good for something like a shared document repository (like a harddisk). For some community sites you might want to share documents - and with Pagesetter/Folder you can store more or less anything in that combo, be it small notes, word docs, images and so on. Check the import page in Pagesetter (the Tools menu entry).
